When Professor Yana was discovered at the end of the world to be the Master, the Doctor could not believe that another Time Lord was actually alive. The message by the Face of Boe claiming that he was not alone could not have been truer at the moment, and perhaps after it as well. Though the Doctor had left the Master's current regeneration in a pyre after he had been shot and refused to regenerate, he hadn't been aware that perhaps the Master had had other plans. A ring was picked up at the site of his funeral, a certain green ring that the Master had worn and had special features: within it was the spirit of the Master. The red-fingernailed hand that picked up the ring belonged to yet another Time Lord that the Doctor didn't know was still alive: the Rani.
After gathering the ring, the Rani was able to take the information from it and rebuild the Master's body, releasing his spirit from the ring as well. However, from that moment, he was then stuck with her until he could figure out a way to escape. It was no matter, though, for the time, for they both had a scheme in the works. With Gallifrey gone, they had no way of getting their own TARDISes again. Realizing that perhaps some of the parallel universes around them may still have Time Lords alive, they figured that perhaps there were still TARDISes grown on parallel Gallifreys as well. With the idea in mind, the two former renegade Time Lord rivals decide to work together to get into the parallel universe in order to steal a TARDIS each for themselves.
Meanwhile, the Doctor still travels alone. Not much time has passed since he left all his friends who each seemed to have others to go to that were more important than him. Sarah Jane went back home to her son and his friends, continuing to have adventures of their own on Earth. Rose began to open up to the Meta-Crisis Doctor in the parallel world so she could help him and so they could begin their lives together. The Doctor's daughter, Jenny, began getting her nose into all sorts of things, not only the running and travelling through space, but trying to figure out how to travel in time as well; she is trying to get back to her father again. Donna, the most unfortunate of them, continues life as she did before she even met the Doctor, unaware once again of another earthly disaster and of what memories she's truly missing.
Torchwood Three in Cardiff accepted both Martha and Mickey into their team, at first becoming the replacements that everyone expected. Martha took her place as the medical specialist, making sure to first destroy the Osterhagen key and its components as she had promised the Doctor before officially joining in with the others. Mickey joined the team as well, becoming the technical support yet again to others.
It seems everyone has their cozy lives back in order once again, finding where they belong and staying there. Little did they know that they were about to all team up once again to save the world in yet another disaster.
Discovering a small hole left that wasn't quite sealed up after the Doctor had left the parallel world, the Rani and the Master decide that this is their chance of getting through the walls between universes. The walls were, after all, weaker still since they had collapsed recently, though everything was now still delicate in balance. If they could get a TARDIS and correctly fly through to the other side, they might would have a chance. The two Time Lords knew one of their hidden ones, the Professor, was on Earth, working in a Torchwood facility disguised as a medical doctor named Gregory Walker. Of course he didn't know it himself, but they had to get him in order to steal his TARDIS. Finding him, they kidnapped him and took off, setting coordinates for the parallel universe. Upon arriving at an undestroyed Gallifrey, the Master and the Rani each managed to steal a TARDIS for themselves, leaving the still-human Professor behind not knowing how to fly his own back to the proper universe.
So the two had had a simple enough time getting into the parallel universe. However, they weren't so lucky on their way out. Misjudging and incorrectly piloting through, they managed to collapse the two universes. Fortunately enough, they weren't both just destroyed; instead, the two worlds combine into one. The Earth is still the Earth, though the proper ones may now see zeppelins in the sky. In addition, some may now be seeing double as the parallel world brings the parallel self of many people.
Mass hysteria of course is the first thing that occurs. Obviously to the human race, something is terribly wrong. If things couldn't get worse, the Rani and the Master decide that in the midst of chaos, the timing is perfect to try to take over the world. The Doctor finds himself on the planet once again, struggling to get to his friends. If that wasn't enough, he now has some old friends back: Rose, the Meta-Crisis Doctor, Jackie, Pete, the Preachers, and more. In addition, Donna Noble gets a surprise as a flood of memories come back to her upon meeting her own parallel self. As for the world, crazy events take place as time and space is thrown off-balance. Some people from the recent years are brought back to life, including Owen and Tosh.
Teaming up with his former companions again in addition to some of their doubles, the Doctor goes right back into his old role. Once again, it's time to save planet Earth - two planet Earths that is - before the Master and the Rani take over. Little do the two renegade Time Lords realize that since they ruined the walls between the parallel worlds that it's only a matter of time before two universes collapse permanently...
